基于网络药理学的肉桂温经通脉的作用机制研究

摘要: 在新药研究开发和药物机制研究中,网络药理学的应用逐渐扩大。本研究以肉桂传统的温经通脉功效作为研究对象,采用反向药效团匹配、数据库挖掘等方法进行相关靶点预测和作用机制探讨。研究发现,肉桂通血脉的主要潜在活性成分包括原花青素类、二萜类及木脂素等;其作用靶点主要为纤维蛋白原和凝血因子X等;经生物信息学进一步分析发现,肉桂抗血栓活性的潜在调控通路包括血管内皮因子通路、血小板衍生因子通路等。在此基础上,进一步建立了肉桂调控的生物信息网络,并提取了其中抗血栓等与心血管活性紧密相关的子网络。通过本研究,建立了一套基于网络药理学的中药“潜在活性成分筛选-靶点预测-代谢通路分析”流程,为中药肉桂通血脉药效物质基础和作用机制的阐明提供了新的思路和方法,也为后期开展相关活性和作用机制研究指明了方向。同时,该研究思路和方法也为其他中药的相关研究提供有益的借鉴和参考。

Network pharmacology-based study on mechanisms of warming channel and relieving stagnation effects of Cinnamomum cassia Presl

Abstract: The network pharmacology gradually expands its applications to the drug development and mechanism research. The present work aims to predict the targets and the mechanisms of "warming channel and relieving stagnation" effects of Cinnamomum cassia Presl, especially the effect of promoting blood circulation, by means of reverse pharmacophore mapping, database mining, and some other methods. The results suggest that the main efficient components of C. cassia were procyanidins, diterpenoids, lignans, and so on, and its potential targets include fibrinogen, coagulation factor X, etc. After bioinformatics analysis, the potential influenced biological pathways were disclosed to be VEGF pathway, PDGF pathway, etc. Based on the targeted proteins and pathway forecasting workflow, a cinnamon-centered biological information network was established and the subnetwork relating to cardiovascular activity, especially antithrombotic activity, was extracted. Through this study, we establish a network pharmacology analytical guideline consisting of "potential active components screening-target prediction-metabolic pathway analysis" for traditional Chinese medicine, which provides a new idea and method to clarify the mechanisms of "warming channel and relieving stagnation" effects of C. cassia, and gives the possible directions for the following related activity and mechanism researches. Meanwhile, the method also provide a reference to others in the study of traditional Chinese medicines.

肉桂亦称中国肉桂 (Chinese cinnamon),为樟科 (Lauracea) 植物樟属 (Cinnamomum) 肉桂 (Cinna­momum cassia Presl) 的干燥树皮,历代本草中均列为上品。其性辛、甘、热,归肾、脾、心、肝经,具有补火助阳、散寒止痛、温经通脉之功能[1],是一种应用广泛的传统中药材。关于肉桂温经通脉的功效报道,早在《开宝本草》和《别录》中就有报道,但近代却缺少系统、深入的药理学研究。肉桂的现代药理学研究主要集中在其温里祛寒的作用报道,关于其通血脉的功效,只见单体成分如肉桂酸或肉桂醛等的报道[2-5],而且主要为药效学研究,很少深入到作用机制层面加以研究和讨论。

网络药理学作为近些年出现的一门新兴学科,融合了系统生物学、多向药理学、计算生物学、网络分析等多学科的技术和内容,从多靶点的研究策略出发,实现药物作用的综合网络分析[6]。网络药理学的整体性和系统性的特点与中医药理论具有很好的一致性,已被广泛用于中药潜在活性成分和作用靶点的预测及中药作用机制的阐述[7]

本研究在前期本实验室对肉桂的化学成分和药效活性筛选结果基础上[8-10],借助网络药理学的工 具[11-14],采用反向药效团匹配进行肉桂中抗凝、抗血栓等有效成分及相关靶点预测; 结合文献调研、数据挖掘技术、统计推断等方法,构建肉桂抑制凝血和血栓形成的生物分子网络,推断药物作用靶点及药物与内源性蛋白及生物通路的作用关系,从而合理预测和科学推断肉桂抗凝、抗血栓的有效物质成分及其调控的生物学过程和机制。通过该研究,建立一个基于“潜在活性成分筛选-靶点预测-代谢通路分析”的中药活性成分预测及其作用机制研究方法,以期对肉桂温经通脉的药效物质基础和疗效机制全面认识,也为其他中药的相关研究提供借鉴和参考。

材料与方法

化合物信息 根据实验室前期对肉桂化学成分研究的结果[8-10]和相关文献[1, 15-18],寻找能够进行靶点预测的分子实体,建立肉桂化学成分数据库。经过PharmMapper平台[19]进行分子识别、筛选得到准确有效结果,共计有151个分子实体。

Sdf格式文件的建立 将ChemBioDraw (Version 15.0) 软件绘制的结构以MDL Molfile (*.mol) 格式存储,并导入Open Babel GUI (Version 2.3.1) 软件,使用其convert功能,将MDL Molfile格式转换成sdf格式文件,即3D格式。

潜在作用靶点反向预测 登陆PharmMapper服务器,上传sdf格式文件,采用“反向药效团匹配方法”得到虚拟筛选结果。以活性小分子为探针,搜寻潜在药物靶点,进而预测化合物生物活性。

蛋白质名称格式的转化 因为PharmMapper服务器自身输出蛋白质的结构为pdb格式的分子,而 后面的工作主要依托UniProt格式的蛋白质结构[20, 21]展开,所以在UniProt服务器上选择物种为“Homo sapiens”,将pdb格式的蛋白质分子转化为UniProt格式。

蛋白质之间相互作用的挖掘 使用String (Version 10.0)[22]、BioGrid (Version 3.4.135)[23]、HRPD (Version 1.0)[24]等蛋白质标准数据库,剔除重复和共作用的数据,得到蛋白质和蛋白质之间的相互作用关系,建立了以肉桂化学成分为中心的生物信息网络。

标准代谢通路数据库的比对 参照KEGG (Version 78.0)[25]、SignaLink (Version 2.0)[26]、Reactome (Version 46.0)[27]和PathwayLinker (Version 1.0)[28]标准数据库中的代谢网络及相关蛋白,预测肉桂潜在靶点的生物学调控通路。

活性成分-靶点-通路网络构建 采用Cytoscape软件的Merge功能[29]构建肉桂成分-靶点-通路网络模型。在输出的网络中,以不同颜色的节点 (node) 表示活性成分、靶点以及作用通路。若某一靶点为化合物的潜在作用靶点,则以边 (edge) 相连; 类似地,若某一蛋白对某条通路具有调节作用,也通过边连接。不同颜色节点间的连接原则为当活性成分作用靶点与作用通路相关靶点相同时,则将活性成分、潜在靶点和作用通路以边关联起来。

结果 1 肉桂中的药效物质基础及对应的潜在靶点信息

肉桂的化学成分结构类型丰富,其中主要的结构类型有木脂素、二萜、黄酮、鞣质、挥发油等[1, 8-10, 15-18]。这些丰富的结构类型为后续筛选提供了宝贵的化合物库和潜在的多样药效团。结合之前本课题组的分离工作及相关文献[1, 8-10, 15-18]的报道,建立了包括151个化合物在内的肉桂化学成分数据库,包括二萜类化合物26个、木脂素类化合物36个、黄酮类化合物41个、生物碱15个、挥发油27个,以及其他化合物6个。

PharmMapper 平台是利用反向药效团匹配的结果进行配体结合大分子蛋白的潜在药物靶标筛选和评价平台[19]。本研究选择了每个化合物的前5个潜在作用靶点,根据其打分函数得到的score fit (得分匹配度) 进行从高到低排列。剔除重复后共预测出肉桂潜在影响的靶点蛋白 (节点) 共计176个,潜在的药物-靶点的结合关系 (边) 共计有638种 (图 1)。

比对并总结以上数据发现,肉桂可能参与多种代谢途径中的关键调节蛋白的调控,并干涉下游的级联反应。通过逐个注释蛋白的生理功能,发现主要的活性调节范围集中在凝血紊乱、高血压、心衰、阿尔兹海默症、营养摄取、代谢失调等几大类生物学功能之上。鉴于输出的结果较庞杂,而本文重点关注的是肉桂参与凝血及抗血栓过程的潜在药物靶点,所以参照FDA批准的抗凝血药物及其他抗血栓药物的靶点[30-32],拆解并提取其中和凝血及抗血栓过程密切相关的分子及蛋白,其药-靶互作关系见表 1

表 1可以看出,肉桂中具有潜在抗凝血和抗血栓活性的成分主要包括原花青素类、二萜、木脂素等。通过比较反向药效团匹配结果和血栓形成及溶栓的主要生物过程,提示肉桂的作用靶点主要集中在以下几个蛋白上:

① 凝血酶原 (prothrombin): 凝血酶原是合成凝血酶 (thrombin) 的前体物质,它一旦被上游的凝血因子激活,就会促使纤维蛋白原聚合成为纤维蛋白,从而从多个渠道促使血小板聚合成为血栓。凝血酶原还存在着正反馈的机制,一旦被激活之后就会促进凝血因子VII、IV、XI的活化,从而产生更多的凝血酶原,促进纤维蛋白和血栓的生成[33, 34]

② 纤维蛋白原 (fibrinogen): 纤维蛋白原是纤维蛋白的前体物质,在凝血过程中,纤维蛋白原受激活化后,凝血酶切除纤维蛋白原中的血纤肽A和B,进而生成具有高效凝血活性的纤维蛋白,之后纤维蛋白单体交联聚合,形成血栓的重要组成部分[33, 35, 36]。该靶点最近还被证明是动脉粥样硬化的生物标志物,同时与弥漫性微血管出血高度相关。

③ 凝血因子X (coagulation factor X): 该凝血因子又称自体凝血酶原C,其中凝血因子X被激活之后将进一步引起凝血酶原的激活和纤维蛋白的生成、交联与聚合。凝血因子X是内源性凝血途径和外源性凝血途径的交点[33, 37, 38]

④ 白细胞弹性蛋白酶 (leukocyte elastase): 白细胞弹性蛋白酶是多形核白细胞 (polymorphonuclear leukocyte) 受炎症刺激而释放出的一种破坏性丝氨酸蛋白酶。该类蛋白可以由血小板活化因子 (platelet- activating factor) 刺激产生,从而促使血小板向出血部位的趋近和聚集,参与到血栓形成的过程中[33, 39]

肉桂对于凝血过程的调控及其作用的靶点见图 2。肉桂作为一味抗血栓药,作用机制相当丰富全面,既可以作用于凝血因子和原纤维蛋白作为抗凝剂,也可以拮抗血小板凝聚作为抗血小板药,而且对内源性和外源性的出血和下游的血小板聚合、血栓形成均有一定的作用[33, 36-38],是多成分、多靶点药物。同时,meta分析 (meta-analysis)、队列研究和多元统计分析等显示凝血酶原与肺动脉栓塞[40]、心肌梗死[41]等其他心血管疾病[42]密切相关; 纤维蛋白原是高血压[43]特别是慢性血栓栓塞性高血压[44]、缺血性中风[45]、心肌梗死[46, 47]和心脏猝死[48]的危险因素; 凝血因子X是心肌梗死[49]和肺动脉高血压[50]的危险因素; 白细胞弹性蛋白酶是冠状动脉疾病[51]和脑卒中[52]等心脑血管疾病的诊断标准及危险因素。这些结果提示肉桂中的有效物质成分不仅能起到拮抗血栓形成的过程,而且对于心肌梗死、肺动脉相关疾病、缺血性中风等均具有一定的预防效果,这为临床上肉桂的心血管治疗提供了机制预测和后续实验指引的作用。

2 肉桂潜在靶点及其影响的上下游蛋白的相互作用

以String[22]和BioGrid[23]为代表的数据库的主要功能在于挖掘蛋白和蛋白之间发生的相互作用。利 用1部分得到的枢纽蛋白分子进行蛋白质-蛋白质相互作用的数据库检索,加以剔除重叠、聚合共作用的数据,最后得到枢纽蛋白 (hubs) 共有146个; 位于辐射状网络边缘的点计为这些枢纽蛋白的作用子 (interactors),共有1 782个,其中点与点之间的边代表着蛋白质和蛋白质之间潜在的相互作用关系,共计有7 452种。

考虑到所有的蛋白质-蛋白质相互作用的通路过于庞杂,拆解并提取含有凝血酶原、纤维蛋白原等关键潜在靶点的子网络,具体见图 3。通过比较和注释相关蛋白的生物学功能可以发现,这个针对于凝血过程的子网络不仅包含了凝血酶原、纤维蛋白原、凝血因子X、白细胞弹性蛋白酶等关键的节点蛋白,同样涉及到了在纤维蛋白形成和血小板凝聚过程中有关炎症反应和趋化反应的蛋白[32-34]。这个结果暗示肉桂除具有通过改变相关凝血酶原、凝血因子的活性外,还具有通过降低血管内的炎症反应和白细胞介素等细胞因子的含量而改善出血处的血液流变学性质。

3 肉桂的靶向代谢通路的预测

利用肉桂潜在的影响人体内的蛋白信息,从中筛选出与抗凝血等相关的靶向通路。将这些信息同KEGG[25]、SignaLink[26]、Reactome[27]和PathwayLinker[28]中储存的标准代谢通路中的蛋白信息进行一一比对,并同时进行t检验,其中概率分布的统计指标是命中的蛋白数在代谢通路的全部蛋白数的超几何分布。最后统计指标的显著性水平以P<0.01的代谢通路为潜在的显著地受肉桂影响的代谢通路。

肉桂潜在的靶向调控通路数量很多,共计有121条潜在的受到影响的代谢通路。按照相应的生物学功能主要有如下分类: ① 以补体、T细胞、B细胞等为代表的免疫调节通路; ② 以JAK-STAT、PPAR等为代表的氧化和自由基清除的过程; ③ 以泛素化过程等为代表的蛋白质降解和细胞凋亡的过程; ④ 以心肌炎等过程为代表的血管尤其是心血管疾病过程。其中心血管相关的通路见表 2。根据表 2的结果: 肉桂影响的凝血相关的代谢通路主要有以下4类:

① 和细胞黏附与整合素相关的生物通路: 其主要机制在于当机体出现外伤或血管破裂时发出修复信号,这时整合素会立即被激活,引导血小板转移到出血位置,与纤维蛋白原一起对血管破损部位进行包绕、修复[53-56]

② 以血小板衍生因子为中心的生物通路: 这种血小板衍生因子由血小板释放,其下游的生物学效应主要体现在趋化活性和缩血管活性。一方面促进周围细胞向出血部位聚集,配合血小板的凝血作用; 另一方面刺激出血部位的毛细血管迅速收缩,降低出血部位的血压与流速,促进血液凝固[53, 56, 57]

③ 以血管内皮生长因子为中心的生物通路: 这条通路主要特异性地作用于血管内皮细胞,并促进血管内皮细胞的增殖,在凝血过程中起到对出血位置的修复作用[58, 59]

④ 以凝集素钙蛋白为中心的生物通路: 这类蛋白激活红细胞表面的受体,从而促使红细胞的凝集。同时和血液中的钙离子浓度高度相关,故和钙离子通路及钙离子的转运关系也很密切[53]

通过以上对肉桂影响的靶向蛋白的预测,既从生物通路的角度进一步综合阐释了肉桂可能的通脉化瘀机制,又为今后药理学实验的通路选择提供了指导。

4 肉桂活性成分-靶点-通路网络构建

采用Cytoscape软件的Merge功能及Union功能[29]构建基于心血管活性的肉桂活性成分-作用靶点-代谢通路网络模型,见图 3

讨论

网络药理学以系统生物学和生物信息学为基础,将药-靶网络与生物网络整合在一起; 从多靶点的研究策略出发,对于扩大现有可用药物靶点空间具有积极影响。本文建立了一套基于网络药理学的中药“潜在活性成分筛选-靶点预测-代谢通路分析”流程,从化学物质基础开始,循序渐进,依次建构化合物-蛋白质-信号通路生物网络,全面阐释了肉桂中具有抗凝血作用的潜在活性成分及其相关作用机制,为中药肉桂通血脉药效物质基础和作用机制的阐明提供了新的思路和方法,也为后期开展相关活性和作用机制研究指明了可能的方向。本研究首次以肉 桂为抗血栓药网络药理学的研究对象,不是简单刻画靶点生物特征,而是将靶点预测与凝血的生理病理过程紧密关联,准确说明了不同靶点在凝血疾病上下游的关联关系,展示了肉桂多靶点、多层次的抗血栓作用,并借助假设检验工具、使用统计学的方法定量,论证了不同蛋白质对于代谢通路的调节作用大小。

本文通过对肉桂多成分-靶点-通路网络分析发现,肉桂中的很多有效成分均作用于多个靶点,呈现出方剂多成分、多靶点、整合调节作用特点。肉桂的心血管活性物质基础包括了二萜类、生物碱、黄酮类、挥发油等成分; 其调控的靶点包括凝血酶原、纤维蛋白原、凝血因子X等。这些预测的靶点同现在FDA批准上市的抗凝药的靶点具有极大的重合[31]。其中,hernagine、N-methylhernagine等肉桂生物碱成分通 过拮抗凝血因子X的活化,抑制凝血酶原酶向凝血酶的转化过程。此外,以procyanidiol C1为代表的黄酮成分、以cinncassiol C1为代表的二萜类成分和以glaziovine为代表的生物碱成分据报道也能直接作用于凝血酶,产生类似的抗血栓生物学效应。此外,肉桂中生物碱glaziovine表现出潜在的抑制纤维蛋白原向纤维蛋白的转化,同药物dabigatran的靶点和药理作用一致。

另外,有些化合物的作用靶点虽然没有直接的证据证明其与预测靶点对接的准确性,但其在抗凝、抗血栓等方面也表现出了良好的活性,为本研究结果提供了间接证据。如Kim等[4]利用抗血小板聚集 实验验证了肉桂的丁香油酚、肉桂醇、肉桂酸、肉桂醛及其甲基化产物、松柏醛等拮抗血栓形成的作用; Liu等[60]确证了含有肉桂的组方对于心肌梗死模型、大鼠心肌重塑和心室重构的作用; Chang等[61]确证了glaziovine抗凝血及抗血栓的活性。Huang等[62]说明了lyoniresinol抗氧化的治疗效果; Aziz-Ur等[63]阐明了它对脂氧合酶的抑制活性; 这些和lyoniresinol心血管药的活性预测高度相关。此外,Itoh等[64]说明了lyoniresinol通过抑制络氨酸激酶的活性、钙离子通道的活性、细胞内活性氧的产生而抑制Ig E链的结合,调节体内免疫过程,这同本实验后续的免疫调节、炎性反应等靶向通路的预测一致。Schmidt等[65]的实验

说明4'-O-methylepicatechin的没食子酸盐通过NF-κB DNA的结合和MARK通路在划痕法中促进伤口愈 合,与本实验的靶点预测和通路预测一致。有研究表明[66-68],myricetin具有改善粥样硬化等心血管预防和治疗作用,与本实验预测的高血压和心力衰竭等活性重合。而Scarabelli等[69]通过STAT的通路调控作用说明myricetin的心血管治疗作用,不但契合了本实验的靶点预测结果,而且同本实验靶向通路预测的部分相符。应注意的是,文献[2, 4-5]报道具有抗血栓活性的肉桂酸和肉桂醛并没有阳性结果,表示这种方法对于这类缺少药效团特征元素的小分子的预测能力还有待提高。

在蛋白质-蛋白质相互作用的层面,通过String、BioGrid等专业数据库,从生物分子网络的角度得到了肉桂的生物网络多调节蛋白、多转移酶的细胞内信号网络的一般特点,为全面认识传统中药肉桂的功效提供了新的视角。

通过统计分析,在靶向生物信号通路的层面上,确定了PDGF、VEGF、CAM等靶向生物信号通路。其中Kwon等[70]的实验显示肉桂通过抑制PDGF诱 导的早期信号传导而抑制血管内皮细胞的增殖。Kim等[71]和Choi等[72]分别论述了肉桂的水提取物和乙醇提取物抑制血管内皮细胞增殖、迁移、侵袭的过程,证实了肉桂的活性成分对VEGF通路的下调活性。Koppikar等[73]研究显示,肉桂通过激活钙离子通道发挥治疗作用; 同时Kim等[4]的实验说明了肉桂在激活钙离子通道的同时降低了红细胞、血小板等血细胞的聚集程度,改善了血液流变学性质,证明了肉桂对以凝集素钙蛋白为中心的生物学通路的激活和改善血液流变学的作用。这些已有的实验结果既回应了靶向通路的预测结果,也为之后本课题组的作用机制实验的开展提供了前瞻性指引。

本研究将肉桂选择为模型药物,对其抗血栓机制和血管内皮相关的心血管活性进行了系统的讨论,发现肉桂抗血栓作用的潜在靶点包括纤维蛋白原、凝血因子X等; 肉桂潜在影响的通路包括血管内皮因子通路、血小板衍生因子通路等。靶点预测和通路检验的结果提示,肉桂还具有抗炎、免疫调节、代谢紊乱调节等活性。总之,本实验得到的基于心血管活性的肉桂成分-靶点-通路的生物网络,可以从整体科学的角度为肉桂温经通脉,尤其是在心血管疾病方面提供理论依据,同时也可以为其他中药网络药理学工作的开展提供借鉴。
