生命早期消化道微生物的定植可影响动物机体,且具有长期健康效应[1-3]。这一观点被越来越多科研人员所认可。反刍动物瘤胃微生物主要包括厌氧细菌、古生菌、真菌和原虫[4],通过厌氧发酵可为宿主提供65%~75%的能量[5-6],从而保障宿主的基本代谢活动和生长发育。了解反刍动物幼龄阶段瘤胃微生物组成及其变化,可为精准掌握瘤胃微生物调控窗口,进而通过营养调控促进瘤胃健康发育提供理论基础。
1 幼龄反刍动物瘤胃微生物的定植规律反刍动物出生后,随着饲料摄入以及与外界环境接触,瘤胃微生物逐步定植、存活和繁殖,也由兼性厌氧逐渐变成完全厌氧[7-8]。在反刍动物幼龄阶段瘤胃中,重要的微生物如半纤维素分解菌、果胶分解菌、纤维素分解菌和产甲烷菌较活跃[9-11],瘤胃微生物定植、组织形态以及瘤胃代谢协同促进了从非反刍到反刍发育的转变。反刍动物幼龄时期的瘤胃微生物定植是一个复杂的过程,表现出多变性和不确定性,但随着年龄的增长,其微生物组成逐渐显现出一定的规律性,并且在成年阶段趋于稳定。
1.1 瘤胃细菌细菌是瘤胃中数量最多的微生物,成年反刍动物每克瘤胃液约有1010~1011个细菌[12]。依靠瘤胃细菌对饲料的降解和发酵,反刍动物能获得充足的蛋白质和能量。瘤胃细菌按功能分为纤维降解菌、半纤维降解菌、淀粉降解菌、糖类分解菌、利用酸菌、蛋白分解菌、产甲烷菌和脂肪分解菌[13]。分子生物学、高通量测序技术和生物信息学的快速发展,为研究者们提供了了解较早期瘤胃细菌定植状况的科学手段。如Jami等[14]利用焦磷酸测序方法发现瘤胃细菌定植始于犊牛出生的第1天;Guzman等[15]在刚出生20 min的犊牛瘤胃中进一步检测到细菌的定植。
幼龄阶段反刍动物瘤胃微生物定植与动物种类密切相关。在门水平,犊牛上的研究表明,拟杆菌门(Bacteroidetes)、变形菌门(Proteobacteria)和厚壁菌门(Firmicutes)是整个早期瘤胃的优势菌门,且各菌门在不同日龄所占的比例不同[16],但在羔羊上的研究表明,出生后80~100 d内,瘤胃内三大细菌门类是变形菌门、厚壁菌门和互养菌门(Synergistetes),此时的互养菌门占比超过30%,直到第110天后才被拟杆菌门取代[17];在属水平,Jami等[14]发现,梭菌属(Clostridium)在犊牛出生第1天占主要优势,随后,普氏菌属(Prevotella)和粪球菌属(Coprococcus)逐步定植,成为3日龄犊牛的优势菌属。Li等[18]研究表明,在14日龄犊牛瘤胃中,普氏菌属是优势菌属,占比33.1%,其次是拟杆菌属(Bacteroidales)占比18.1%,颤杆菌克属(Oscillibacter)占比12.9%,帕拉普氏菌属(Paraprevotella) 占比7.1%,Butyricimonas属占比3.1%和Pelistega属占比3.0%。Zhang等[19]利用扩增子测序法研究不同日龄山羊瘤胃细菌定植过程,发现芽孢杆菌属(Bacillus)、乳球菌属(Lactococcus)和链球菌属(Streptococcus)是山羊出生后定植的核心菌属。其中,芽孢杆菌属比例达55%,但在第21天芽孢杆菌属和链球菌属显著下降到不可检测的水平,这可能与母乳中营养素、益生菌和抗菌物质对优势菌表现出的选择性有关[20]。de Barbieri等[21]研究表明,在42日龄羔羊瘤胃中,拟杆菌属是优势菌属占比71.4%,其次是卟啉单胞菌属(Porphyromonas)占比6.2%,普氏菌属占比5.1%,Butyricimonas属占比2.0%和粪球菌属(Coprococcus)占比1.9%。此外,在羔羊出生后前3 d瘤胃中未检测到卟啉单胞菌属、拟杆菌属、梭杆菌属(Fusobacterium) 和奈瑟氏菌科(Neisseriaceae),但在第4~14天内这些细菌数量却急剧增加,表明了瘤胃细菌在定植初期的多变性和复杂性。
反刍动物幼龄阶段瘤胃细菌组成与其成年后细菌组成具有明显的差异性。冯肖然等[22]通过Meta分析发现,4~6月龄羔羊瘤胃中普氏菌属和瘤胃球菌属(Ruminococcus)是优势菌属,明显不同于在早期瘤胃中占据优势比例的芽孢杆菌属、乳球菌属和链球菌属等。尽管不同种类反刍动物瘤胃微生物在幼龄时期表现出不同的定植规律,但Henderson等[23]对来自于不同国家不同种类的742头成年反刍动物的瘤胃微生物进行对比研究,发现即使种类不同,但成年反刍动物瘤胃的核心菌群相同,表现出在目、科和属水平上的优势菌分别为梭菌目(Clostridiales)和拟杆菌目(Bacteroidales);消化球菌科(Peptoeaccaeeae)和毛螺菌科(Lachnospiraceae);丁酸弧菌属(Butyrivibrio)、普氏菌属和瘤胃球菌属。
1.2 瘤胃古生菌反刍动物每克瘤胃内容物中含有107~108个古生菌[24]。古生菌可以分为广古菌门(Euryachaeota)和泉古菌门(Crenarchaeota)两大类。其中,产甲烷菌是广古菌门中的一类专性厌氧菌,利用厌氧真菌产生的H2改变瘤胃厌氧真菌的代谢途径,提高粗饲料的降解效率,其在瘤胃液中变动范围为1×107~1×109个·mL-1[25-26]。随着分子生物技术的不断拓展,人们对瘤胃内产甲烷菌菌群的种类划分也在不断细化。此前,甲烷杆菌属(Methanobacterium)、甲烷短杆菌属(Methanobrevibacter)、甲烷微菌属(Methanomicrobium)和甲烷八叠球菌属(Methanosarcine)被认为是广泛存在于反刍动物瘤胃内的4个产甲烷菌属[27],而现阶段已知的反刍动物中瘤胃产甲烷菌的核心菌属包括甲酸甲烷杆菌(Methanobacterium formicium)、布氏产甲烷菌(Methanobacterium bryantii)、反刍兽甲烷短杆菌(Methanobrevibacter ruminantium)、米氏甲烷短杆菌(Methanobrevibacter millerae)、奥氏甲烷短杆菌(Methanobrevibacter olleyae)、可活动甲烷微菌和奥兰汤基甲烷囊菌(Methanoculleus olentangyi)[28]。Jeyanathan等[29]将奶牛和绵羊瘤胃中的产甲烷菌菌群进行对比,一致认为反刍兽甲烷短杆菌、奥氏甲烷短杆菌、戈氏甲烷短杆菌(Methanobrevibacter gottschalkii)、陶氏甲烷短杆菌(Methanobrevibacter tauschii)和米氏甲烷短杆菌以及甲烷球形菌属(Methanosphaera)是反刍动物瘤胃中的核心产甲烷菌群,为瘤胃产甲烷菌多样性研究提供了方向。
幼龄阶段反刍动物的种类和出生后日龄均会直接地影响瘤胃产甲烷菌的定植。Guzman等[15]利用PCR实时定量技术,在出生20 min后的犊牛瘤胃中检测到3种产甲烷菌迅速定植,分别是可活动甲烷微菌(Methanomicrobium mobile)、Methanococcales voltae和Methanobrevibacter spp.,Methanobrevibacter spp.的丰度低于Methanococcales voltae和可活动甲烷微菌。Whitford等[30]在犊牛出生3 d后,发现瘤胃优势产甲烷菌是未分类的甲烷短杆菌属(unassigned Methanobrevibacter species)和未分类的甲烷球形菌属(unassigned Methanosphaera species),相对丰度分别为36.6%和26.8%。Morvan等[31]在出生30 h的羔羊瘤胃中也检测到产甲烷菌,出生后15 h时瘤胃产甲烷菌数量接近于成年绵羊。此外,以山羊为试验动物,研究发现羔羊出生后1~60 d瘤胃产甲烷菌随日龄增加呈上升趋势,出生后第1天瘤胃液中Methanobrevibacter spp.和Candidatus Methanomethylophilus分别占比38.5%和45.2%,而在出生后第60天时,分别变化为53.2%和13.9%[32]。Abecia等[33]对2~7月龄山羊瘤胃产甲烷菌组成及其变化展开研究,结果发现,甲烷短杆菌属和甲烷球形菌属是2月龄山羊瘤胃中的优势菌属,分别占比72%和26%;3月龄时,甲烷短杆菌属占比增加至95%,甲烷球形菌属占比减少至5%;7月龄时,两种菌属占比分别变为83%和14%。Wright等[34]对9~12月龄绵羊瘤胃产甲烷菌进行克隆,发现甲烷短杆菌属、甲烷炎菌属(Methanotorris)和甲烷球形菌属是此阶段的核心菌属。
1.3 瘤胃原虫瘤胃原虫是一类高度多样的单细胞微生物,也是反刍动物瘤胃微生物的主要类群之一,其在瘤胃液中的数量变动范围为105~106个·mL-1[35-36],直接参与植物性物质的发酵和分解。最初,科研人员主要通过传统的光学显微镜实现对瘤胃原虫的鉴定和计数,而18S rRNA测序技术的发展和应用进一步明确了成年阶段瘤胃原虫种属间的差异。Sylvester等[37]利用实时PCR技术分析奶牛瘤胃原虫多样性,发现内毛虫属(Entodinium)和等毛虫属(Isotricha)占主要优势,其中,数量最多的是尖尾内毛虫(Epidinium caudatum)、有尾内毛虫(Ophryoscolexcaudatus)和原口等毛虫(Isotricha prostoma)。Ji等[38]通过高通量测序技术发现,在门水平,奶牛瘤胃优势菌门是囊泡虫总门(Alveolata);在属水平,优势菌属为内毛虫属、等毛虫属、双毛虫属(Diplodinium)、头毛虫属(Ophryoscolex)、厚毛虫属(Dasytricha)和Eudiplodnium属;在纲水平,优势菌纲为纤毛虫纲(Ciliata)和鞭毛虫纲(Mastigophora)。
反刍动物幼龄阶段瘤胃原虫的定植过程较为复杂,易受到瘤胃内环境、饲粮类型以及动物种类等因素影响。Ishaq等[39]将刚出生的犊牛单独隔离饲养,隔离期间未检测出瘤胃原虫;Imai等[40]将含有纤毛原虫的瘤胃液移植至无菌犊牛瘤胃中,纤毛原虫在第14天后便开始定植,这表明出生后立即隔离的幼畜无法快速建立原虫区系,需要与外界环境接触。Abecia等[33]对60只羔羊进行随机分配,一部分跟随母羊,另一部分与母羊隔离,前者的原虫丰富度在羔羊出生后第3、5、7、14天内显著增加,表明母幼畜之间的相互舔舐能够加快瘤胃原虫的定植,且动物日龄直接影响了瘤胃原虫的数量。此外,有学者发现,纤毛虫的定植始于幼龄反刍动物出生15 d后[41-42],且瘤胃内环境的稳定有助于原虫的建立,当瘤胃内的pH升高至6.0时,毛属原虫开始定植;当pH上升至6.5时,双毛虫和全毛虫逐步定植[43]。此外,研究表明成年阶段反刍动物瘤胃原虫群落稳定单一,主要优势原虫属为内毛虫属、厚毛虫属和硬甲属(Ostracodinium),其中内毛虫属的数量最多,平均丰度高达40%[44]。
1.4 瘤胃真菌Orpin[45]首次从绵羊瘤胃中检测到瘤胃真菌,其生物量约占瘤胃微生物总量的10%~20%[46],按照孢子、菌丝的形态分类,可以分为多中心和单中心两个类型:多中心类型真菌分为根囊鞭菌属(Orpinomyces)和厌氧鞭菌属(Anaeromyces)两个属;单中心类型真菌分为新美鞭菌属(Neocallimastix)、梨囊鞭菌属(Piromyces)和盲肠鞭菌属(Caecomyces)3个属[47]。此外,瘤胃真菌的存在形态主要分为两种:一种是自由运动的游动孢子,可存活24~32 h;另一种是附着于纤维碎片上的真菌菌丝体形态,在瘤胃纤维消化中有一定作用[48]。
早期研究表明,瘤胃真菌初步定植于幼龄反刍动物出生后8~10 d[49]。但受限于传统生物显微镜检测方法,无法进一步探究。现随着科技技术的进步,众多学者利用新型分子检测技术对瘤胃真菌基因组或转录组进行深入研究,一致认为瘤胃真菌在幼龄反刍动物出生后3周初步完成定植[50]。随着日龄的增加,瘤胃真菌群落定植组成发生着剧烈的变化。一项针对5组不同日龄山羊瘤胃真菌群落定植变化的研究[19]证实,幼龄山羊瘤胃真菌的定植规律包括3个阶段:第一阶段为幼龄山羊出生后0~14 d,是瘤胃真菌生长发育的重要时期,容易受到母体、日粮以及生存环境各方面因素的影响;第二阶段为出生后14~28 d,不同种属的瘤胃真菌群落相互之间竞争抑制,含量上发生实质性变化,有的菌属在后期被取代;第三阶段为出生后28~56 d,瘤胃真菌群落处于稳定平衡状态,优势菌属恒定。门水平上,在幼龄山羊出生0 d时,子囊菌门(Ascomycota)和担子菌门(Basidiomycota)是主要优势菌门,分别占比74.11%和11.71%,随着日龄的增加,新丽鞭毛菌门(Neocallimastigomycota)迅速成为优势菌门,含量超过60%;属水平上,共有41个属,山羊出生时,优势菌属是曲霉属(Aspergillus)、耐冷酵母属(Guehomyces)和Cladosporium属,第14~28天,盲肠鞭菌属和未分类的毛孢科(unclassified Lasiosphaeriaceae)占主要优势,但在第28天被其他菌属取代。另有研究表明[51],羔羊断奶后30~50 d内,子囊菌门的相对丰度达到97%,处于绝对主导地位;优势菌属变为德巴利酵母属(Debaryomyces)和青霉属(Penicillium)。同时,反刍动物的发育阶段也是影响瘤胃真菌群落组成定植的重要因素之一。陈林[52]发现,60日龄断奶犊牛瘤胃中担子菌门的相对丰度随着日龄的增加显著增加,有趣的是,犊牛断奶前的优势菌属是酵母菌属(Saccharomyces)、曲霉属(Aspergillus)、青霉菌属、马拉色氏霉菌属(Malassezia)和链格孢属(Alternaria);而断奶后,孢圆酵母属(Torulaspora)取代链格孢属成为优势菌属之一,这在一定程度上表明,断奶应激影响了瘤胃真菌群落定植组成。此外,大量研究表明,成年阶段反刍动物瘤胃真菌核心菌属大致相似,主要以新美鞭菌属为主[53-56]。以上研究表明,每个发育阶段的瘤胃真菌群落发生着剧烈的变化,不同日龄的幼龄反刍动物主导的优势菌属具有差异性,有待进一步对反刍动物早期瘤胃真菌定植深入研究。
2 幼龄反刍动物瘤胃微生物定植过程的营养调控 2.1 饲粮组成幼龄反刍动物断奶阶段需要完成由液态饲料完全向固体饲料的转变,而固体饲料除了满足动物所需的营养成分外,还能为瘤胃提供一定程度的物理刺激,加速早期瘤胃微生物的定植[57],从而促进瘤胃的发育。幼龄反刍动物瘤胃细菌的定植受饲粮组成影响,有研究发现,饲喂混合干草能增加羔羊瘤胃细菌多样性,提高厚壁菌门和拟杆菌门的相对丰度,促进营养代谢,维持动物健康[58]。李希等[59]研究表明,提高饲粮纤维水平会影响羔羊瘤胃微生物群落,在门水平上,提高厚壁菌门的相对丰度,降低变形菌门的相对丰度;在其他水平上,瘤胃球菌科(Ruminococcaceae)、解琥珀酸弧菌属(Succiniclastium Gylswyk)、月形单胞菌属(Selenomonas)和密螺旋体属(Treponema)的相对丰度显著提高,促进瘤胃纤维降解菌的增殖,加快羔羊消化代谢。
2.2 益生菌益生菌作为一种安全的饲料添加剂,广泛应用于幼龄反刍动物生产中,能有效调节肠道菌群平衡,促进营养吸收,保持肠道健康,主要包括丁酸梭菌、乳酸杆菌、双歧杆菌和酵母菌及酵母培养物等[60]。饲料中直接添加益生菌会影响幼龄阶段反刍动物瘤胃微生物菌群结构组成,在犊牛饲粮中添加Lactobacillus plantarum Chikuso-1和Candida sp.CO119,可以增加乳酸菌属和梭菌属的含量[61];在犊牛日粮中添加地衣芽孢杆菌(Bacillus licheniformis),可以提高犊牛日增重,促进瘤胃纤维分解菌的定植,改善瘤胃内环境[62];在羔羊日粮中喷洒乳酸杆菌会增加瘤胃NH3浓度,促进蛋白分解菌的生长和定植[63]。益生菌的添加不仅能促进有益菌群的增殖,还能抑制有害菌群的数量,李稳稳[64]发现,在断奶羔羊饲粮中添加丁酸梭菌(Clostridium butyricum)会显著降低变形菌门和疣微菌门(Verrucomicrobia)的相对丰度,提高厚壁菌门的相对丰度。这是因为丁酸梭菌产生的短链脂肪酸和细菌素能增大对营养物质的吸附,有效抑制有害菌定植,改善瘤胃菌群区系,提高机体免疫能力。此外,Koike等[65]研究表明,在断奶犊牛瘤胃微生物定植初期饲喂Bacillus subtilis C-3102,有助于Sharpea spp.和Megasphaera spp.的建立,减少甲烷的产生,提高断奶后的饲料利用率。
2.3 植物提取物植物提取物中含有生物碱、多酚、黄酮和植物精油等物质,能抑制有害菌的增殖,提高机体免疫力。大量研究表明,饲粮中添加植物提取物能够有效预防幼龄反刍动物代谢疾病[66-68],改善瘤胃内环境,调节幼龄反刍动物的生长代谢。研究表明,日粮中添加白藜芦醇影响羔羊瘤胃微生物组成,包括真杆菌属(Eubacterium prévot)、优杆菌属(Anaerovorax)、未培养的肠道细菌(uncultured gut group bacterium BS11)、未培养的瘤胃细菌(uncultured rumen bacterium 0319-6G20)、瘤胃球菌科(Ruminococcaceae UCG-005)、unidentified Gastranaerophilales、uncultured Christensenellaceae、Lachnoclostridium 1、Moryella属和Papillibacter属[69]。在羔羊饲料中添加葡萄籽可以提高拟杆菌门和普氏菌属的相对丰度,降低厚壁菌门的相对丰度,从而合理调控瘤胃内环境[70]。Lyons等[71]研究发现,在羔羊日粮中添加亚麻籽油会影响瘤胃细菌和古细菌的组成,主要是通过提高琥珀酸弧菌科(Succinivibrionaceae)、韦荣氏球菌科(Veillonellaceae)和瘤胃球菌科的相对丰度,减少甲烷短杆菌属的相对丰度,从而降低瘤胃甲烷的排放量。
2.4 其他添加剂在无抗饲料产业背景下,研究新型饲料添加剂提高幼龄反刍动物肠道健康有着重要的意义。研究表明,早期断奶山羊饲喂溴氯甲烷后,可显著降低瘤胃产甲烷菌的数量,从而降低瘤胃甲烷的排放量[72]。Li等[73]以湖羊羔羊为研究对象,发现饲粮中添加尿素会提高颤螺菌属(Oscillospira spp.)的相对丰度,降低Succinivibrionaceae UCG 001和Prevotella 1的相对丰度。此外,低浓度的尿素添加量能显著提高羔羊瘤胃总原虫的数量,有利于瘤胃原虫的早期定植。
3 小结与展望近些年来,随着二代测序技术(NGS)如Roche/454、Illumina/Solexa、Applied Biosystems/SOLID和Helicos BioSciences等平台的飞速发展,使得测序成本更低。NGS为研究胃肠道微生物(包括含量很低的微生物)多样性及其功能提供了新的契机。同时,随着生物信息学技术的发展,宏基因组学、宏转录组学、代谢组学、蛋白组学等组学技术为研究胃肠道微生物与宿主互作关系提供了更全面的思路。目前,基于组学方法对宿主-消化道微生物互作的研究主要是对宿主表型/基因型与宿主微生物群相关关系进行探索,研究思路通常从以下一个或多个问题开始:a)谁在那里?b)数量多少?c)在做什么?在此基础上进一步确定导致表型/基因型的微生物类群或基因以探索宿主与微生物互作关系。利用此方法研究宿主-微生物互作,通常可以找到与感兴趣表型/基因型相关的生物标记、基因或代谢物,但缺乏明确的生物学特性关联。同时,基于此类方法研究宿主-微生物互作也不可能确定这些微生物组成/功能变化到底是宿主表型变化的驱动因素或产物结果[74]。
在今后的研究中,应结合多种组学技术,并探索微生物变化是起因于宿主表型驱动或者受代谢产物介导的宿主-微生物互作的新思路,以进一步深入了解幼龄反刍动物瘤胃微生物的定植规律、核心菌属间的相互作用机制、宿主-微生物间的免疫关联作用以及早期营养调控对幼龄反刍动物生长发育的影响,更好地阐释幼龄反刍动物瘤胃微生物的定植规律以及其调控机制。
